• Protein identifi cation is supported as a batch process, using peptide mass fi ngerprint (PMF), MALDI- and ESI-MS/MS data.• Effective viewing and judgment of individual PMF and MS/MS results is possible giving interactive access to candidate lists, spectra, informa- tion from database searches and the sequence viewer with coverage maps.• Sets of suspected modifi cations, tol-erated sequence errors and unspecifi c enzyme cleavages can be defi ned in order to interpret MS/MS data which could not be matched to a suspected protein sequence. Proposed structures are automatically scored by matching them to the experimental data. • Screening tools are provided for mutations and post-translational modifi cations, and modifi cation pro-fi les in recombinant proteins. • Known protein sequences can be compared to MS and MS/MS data, e.g. for QC of recombinant proteins.• BioTools is a core component of WARP directing the sample and data fl ow depending of the protein identi-fi cation results after each analytical step.• Interactive [1] W.
